I'm going to retire the server which hosts our current Terminal License.
I've already installed another Terminal License server on our AD server.
I've already transferred the license to the new license server and
deactivated the old Terminal License server. How do transfer the registered
existing windows 2000 license to the new one? Or will the clients simply
re-register with the new License server?

The existing licenses are stored on the clients. When these licenses
expire, the clients will receive a new license from the new Licensing
Server. So after a maximum of 89 days, you should see al of your
clients in the TS Licensing Manager (provided that the TS can locate
the new LS - check the EventLog to be sure).
