The other day, while logging into terminal server on a Windows 2003 server, I
was shown a message about an upgrade being available for Messenger. I clicked
on ok to let it do the upgrade, and while it was doing this, I logged into TS.
What I didn't realize was that the Messenger upgrade would reboot my system.
It did this while I was logged in, and now I can no longer Log into TS. I
can log in under other users names, so TS is working, but not using my login.

Which error message do you get when you try to log on?
Is there anything in the EventLog on the server?
Maybe your profile is corrupt? Have you tried with a fresh profile?
