I am running windows 2003 server in two locations with ts on each machine.
The users often minimize the remote window so that they can work locally.
After a period of time the minimized ts window will pop up and interfere with
the user trying to work locally. This behavior happens at both locations.
All client machines are running Windows XP SP2.

Yes, this is irritating.
From the FAQ at http://ts.veranoest.net/ts_faq.htm:

Q. Remote Desktop session window won't stay minimized

A. The Remote Desktop session window keeps popping to the foreground
every five minutes when it is idle and minimized.
Solution: before minimizing the Remote Desktop session, resize the
window so it is not in full screen mode. Then the session will stay
minimized and not periodically pop up.
Or create an rdp session with a window size less than full screen to
avoid the problem completely.
